For the LED holes yes you can hot-glue the holes there are no problems. For the Energysquare metal pin yes you can clip them off if you prefer without them. Think I will change the LED to green ones for next production/next version. Maybe it would help if they would not directly point into ones eye...

Mine makes sounds like an old hard drive or a Geiger counter, but only when it is on and running. If I shut it down, there is (nearly) no noise, and if I switch it off completely, it goes silent. I can confirm this problem, but only after you boot the desktop environment, and then logout (so you get back to emulation station).
If you then proceed to start a game (for me it is a game boy game, for exmaple) it will be super laggy. Hard reboot solves the issue, it bugs me nontheless...
